I've been away from the game for a bit but have recently come back. I'm looking through the patches and I've noticed something that caught my attention:

(1.42) 'B' shows no longer count toward storyline inactivity counter at all

I find this a bit curious, I know I can't be the only one. I don't know if this was already discussed but I don't quite understand why this was added. Would it not effect a users ability to book a WWECW brand or an NXT brand without hurting their companies popularity?

In my game, I recently merged RAW and Smackdown and now have a bloated roster. And sometimes I need to get over lower level feuds on B shows. This would prevent that, unless I'm missing something. If I am then by all means please correct me. But otherwise this looks like it's just limiting the user's freedom.

I think you are misunderstanding it. That specifically means that a storyline won't lose heat if it isn't featured on a B show, eliminating the problem several people were having where they wouldn't (for example) have a main event level storyline featured on their B show, which could lead to is losing heat unfairly. :)

Yes, you are misunderstanding it. As the note says, it's talking about the inactivity counter, i.e. how long the storyline has gone without being used. It no longer rises if you ignore the storyline on B shows, meaning that you don't have to squeeze every storyline into every show. It would have absolutely no effect whatsoever on what you're describing.
